What version of Prelude and Adobe Media Encoder do you have installed?
Also, is the transcode option disabled in the Ingest Dialog for you or in the Export Dialog? Sounds like you want to perform and partial ingest but want to verify.
Prelude checks for the presence of a compatible AME. If found, the transcode option should be enabled.
One last thing to verify, be sure you have the Transfer Options section enabled in the Ingest Dialog. That's required to enable the transcode options contained within that section.
